Der Blockteil beginnt am Montag, den 28. Ferbruar 2022 um 9 Uhr per Videokonferenz.
Alle Teilnehmer des Praktikums benötigen eine Rechnerkennung im CIP-Pool des Instituts für Informatik der LMU. Daher bitten wir alle Teilnehmer, ihre Rechnerkennung am CIP-Pool zu überprüfen und gegebenenfalls sich rechtzeitig (d.h. bis Semesterbeginn!!) um eine gültige Rechnerkennung zu kümmern.

The block course starts Monday, February 28, 2022 at 9 am via video conefrencing.
An account and valid login for the computers in the CIP-Pool of the Institute for Informatics at the LMU is required for all participants. Therefore, all participants should check their acoount and login in the CIP-Pool before the start of the lab course.

Zum laufenden Programmierpraktikum gibt es zum Blockteil eine interne Praktikumswebseite, die die Aufgaben, Folien, Literaturhinweise und weitere Informationen fürInformation for die Teilnehmer enthält. For the ongoing programming course an internal course page is provided, which contains tasks, slides, literature and references as well as other required information for the participants.

Anmeldung

Registration

Eine Anmeldung zum Programmierpraktikum ist erforderlich bis zum 31. Juli 2021.

Registration for the Bioinformatics programming course is required until July 31, 2021.

Voraussetzungen

Umgang und Programmierung unter Unix/Linux Systemen sowie Programmierkenntnisse in Java und Python, wie sie im ersten Studienjahr durch aktive praktische Erfahrungen im Programmieren zu erwerben sind, werden vorausgesetzt.

Um zum Blockteil der Veranstaltung zugelassen zu werden, ist für alle Teilnehmer die erfolgreiche Teilnahme am Projekt während der Vorlesungszeit notwendig. Die Details werden noch bekannt gegeben.

Prerequisites / Needed qualifications

Handling and programming experience with Unix/Linux systems. Programming skills in Java and Python comparable to computer science students after the first study year.

Admission to the block phase requires the successful participation in the game programming phase during the semester. This include the submission of a successful game program according to the specifications which is able to participate in the game tournament on the server and can successfully win against provided default implementations.

Ziel des Programmierpraktikums

Nach dem Programmierpraktikum sollen die Teilnehmer einen guten Einblick in webbasierte Bioinformatikanwendungen und die derzeit vorherrschend dazu eingesetzte Infrastruktur und Tools haben und eigenständig neue Applikationen benutzergerecht entwickeln und präsentieren können.

Goals of the bioinformatics programming course

In the course the students obtain a good overview of web-based bioinformatics applications and the currently dominating infra structure and tools. Students are able to develop and present their own user-friendly applications.

Inhalt

Im Praktikum werden Bioinformatik-Anwendungsprogramme, Infrastruktur- und Programmierwerkzeuge zu einer Basisarbeitsumgebung für die Bioinformatik integriert. Dabei werden Basiskenntnisse in allen drei Bereichen

Betriebssystem, Web, Datenbanken, Skripting, und
Programmierung

vermittelt und eingesetzt. Als Bioinformatik Anwendungungsprogramme werden Tools wie Blast, Fasta, Rasmol, ... verwendet. Einige neue Tools der Arbeitsumgebung werden im Praktikum in Java oder Python implementiert. Die Programme werden über eine Webschnittstelle angesprochen und die Ergebnisse der Programme ebenfalls per Webbrowser visualisiert. Zur Implementierung und Integration werden Python und Java unter Linux, MySql und HTML/XML eingesetzt.

Content

In the course we will integrate bioinformatics applications, infra structure and programming tools into a basic bioinformatics platform. For this basic knowledge of

bioinformatics applications
operating systems, web applications, databases, scripting, and
programming

will be obtained and applied. Typical bioinformatics applications are tools such as Blast, Fasta, Rasmol, ... Some basic tools of the platform will be implemented by students in Java and/or Python. Implemented tools are used via a web interface and their results are visualized via a web browser. For implementation and integration Java and Python as well as MySql and HTML/XML are used in a Linux environment.

Projektphase während der Vorlesungszeit

In der Vorlesungszeit werden im Rahmen eines kleinen Projekts (Computerspiel) die Software-Kenntnisse in Java aufgefrischt. Die Projektseite ist hier verfügbar. Das erfolgreiche Bestehen dieses Projekts ist Voraussetzung für die Zulassung zum Blockteil.

Project phase during the lecture term

During the lecture term students have to implement a simple game (e.g. Othello) in order to refresh Java programming experience. A project web page is available here. The successful completion of this project (student implemented games can play a tournament on the server) is a requirement for admission to the block phase.
