A toolbox for analysing high throughput next generation sequencing (NGS) data

 

Thema Topic
Die High-throughput Sequenzierung (next generation sequencing, NGS) Technik und die darauf basierende Messung der Genexpression (RNS-seq) verdrängt in biologischen Experimenten mehr und mehr die Messungen mit Microarray und DNA-chips. Die durch NGS und speziell durch RNA-seq gewonnenen Daten erlauben neben klassischen Analysen (differentielle Genexpression) auch speziellere Analysen wie z.B. zum (differentielles) alternatives Splicing, zur Detektion von Mutationen/Deletionen und zum Auffinden von bisher unbekannten transkripierten genomischen Bereiche sowie die Identifizierung vieler Typen regulatorischer Elemente im Genom (ENCODE = Encyclopedia of regulatory elements).

Entsprechend gehört das Know-how mit solchen Daten umzugehen, sie zu analysieren und daraus neue Erkentnisse zu gewinnen zu den Grundkenntnissen bzw. Anforderungen für Bioinformatikerinnen.

Im Praktikum werden Grundlagen der zugrundeliegenden Experimente besprochen und Methoden zur Analyse von gemessenen Sequenzierungsdaten eingeführt und implementiert.

Das Ziel des Praktikums ist, dass jeder Teilnehmer am Ende des Praktikums sowohl Know-how alsauch eine Toolbox zur Analyse von RNA-seq zur Verfügung hat, um einen beliebiges RNA-seq Datensatz praktisch zu analysieren und daraus wissenschaftliche Erkentnisse zu gewinnen.

Das wird auch durch ein entsprechendes Abschlussprojekt mit zugehöriger Laborleistung und zugehöriger Präsentation der Ergebnisse geprüft. Das Projekt befasst sich mit state-of-the-art Methoden zu alternative splcing oder zu dem gerade publizierten ENCODE 3 (Encyclopedia of regulatory elements) [Nature, 30 July, 2020] and GTEx 3 [Science, 11 Sep, 2020] Projekten.
High-throughput sequencing (next generation sequencing, NGS) technology and the measurement of gene expression (RNA-seq) based on it is increasingly replacing microarray and DNA-chip measurements in biological experiments. The data obtained by NGS and especially by RNA-seq allow, in addition to classical analyses (differential gene expression) also more specific analyses such as for (differential) alternative splicing, the detection of mutations/deletions and the discovery of previously unknown transcribed genomic regions as well as the identification of various types of regulatory elements (ENCODE= Encyclopedia of regulatory elements).

Accordingly, the know-how to handle such data, to analyze them and to gain new insights from them is essential to the basic knowledge and requirements for female bioinformaticians.

In the practical course, the basics of the underlying experiments are discussed and methods for the analysis of measured sequencing data are introduced and implemented.

The goal of the practical course is that each participant will have both know-how and a toolbox for RNA-seq analysis at their disposal to practically analyze any RNA-seq data set and to gain scientific insights from it.

This will also be checked by a corresponding final project with associated laboratory work and the presentation of the results. The project can be selected from state-of-the-art methods for alternative splicing or from the recently published ENCODE 3 (Encyclopedia of regulatory elements) [Nature, 30 July, 2020] and GTEx 3 [Science, 11 Sep, 2020] projects.
